Suggest that if you have taken all the water out of the toilet bowl you have effectively emptied the toilet trap,and the sewer now has a clear path through the toilet,into the room.That is where the smell is coming from I believe.If that is the case,this can be very very harmfull as sewer gases are hazardous to your heath ,even death,and can ignite amongst many other problems.
